For darker fabrics I use watercolor pencils. They come in many color shades and I use one a few shades lighter than the fabric.
Most of the markings are already gone after finishing the quilting, it's also possible to brush them off.
For light fabrics I use the method of needlemarking with a darning needle. It works great and no marks
