I would like to use normal sewing thread to embroider a quilt sandwich together-both top thread and in the bobbin. Has this been done? Should I expect problems and do free motion quilting instead? ...

No way is polyester batting warmer than 100% cotton-IMHO. Nothing beats 100% cotton except maybe 100% wool but I don’t live in Alaska or
Canada.
