yes, the PUL is good for waterproofing--it's what is used for baby's diaper covers, changing pads, etc.
I put Pul on the back of the changing pads I make. In the photo you can see the quilt lines. I use a walking foot.
I like your idea of quilting first and then adding the Pul to insure the pinholes don't cause leaks.
