You need to "twirl" your center seams to make them lay flat. Take out the 2 or 3 stitches that go past each seam allowance so you can open up the seams.
If you watch some of the videos at Quilt in a Day's website, Eleanor Burns explains the method on some of her blocks.
i recently did a 96 x 96 quilt on which i 'twirled' all the intersecting seams. never again. my thumbs got sore, i cursed the quilt top, and to tell the truth when i press the seams open, they're just as flat. so if there's a bump or a cup somewhere, i don't think it's because of the way the intersecting seams are flattened out. i think somewhere along the line there's a tiny difference in the seam allowance measurement that kept growing. to find out exactly where it is, lay the top on a carpeted floor and pin it to the carpet along the sides. see where it pooches out. if it bumps up at an intersecting seam, then that seam needs to be redone, if not than it needs to be redone wherever it bumps up, which could be anywhere. if it doesn't bump up too much and you plan to do a lot of quilting on it, you might be able to 'stitch it down'.
EDIT: it's easier to lay it out upside down. that way you can pin out the exact place that needs to be resewn.
