I am not sure that you did sew your squares sizes wrong. Try this : Firstly did you use a 1/4" inch foot and make ALL your seams the same size? Secondly before you stitch the rows together, i use a PIN and i pin the two joining strips together and put the pin where my 1/4" seam allowance stitching line will be. I then turn the material over and see if the triangles match point to point. If NOT, then i move one of the fabrics up a little or down a little till the points meet, then i re pin and then stitch.
