I use water soluble markers and have had no problems.
I recently found a pen at my local quilt shop made by Pilot called FriXion ball pens and it it incredible. It disappears with the easy press of an iron. I have ordered a package of 8 (assorted colors) from Amazon.com. I love it because I don't have to wet my fabric to remove the ink as is the case with the water soluble markers.
