I used to have a rollup jewelry tote that was lots of little pockets on a rectangular backing with ties strategically placed to hold it shut when rolled up. Something similar to this should be just the thing you are looking for.

When I was doing a lot of machine emb. on my Bernina before the computerized emb. machies came out, I don't have one of those. I purchased a plastic see through double sided fishing tackle box from Wal Mart. It has different sized cubicles to put things in and works great for thread. I had metallic and varigaited thread on one side and all of my regular colored thread on the other side. I still use it. Just an idea. It is very portable.
