You can buy a little plastic-encased waxing block just for this purpose (a couple of dollars, I think). It has slits in each side to make it easy to run the thread over the wax. The needle does not touch the wax.
This is what I use. I buy reg. handquilting thread in all different colors and then lightly run it over the block and you're good to go!!! Just make sure you don't get over zealous or you'll have wax build up on the top of your quilt!!
