I have used invisible thread in the bobbin, but you do indeed need to go slowly. And use a bit longer stitch length.

If you are confident in messing with your bobbin's tension, you can tweak that to be sure it slides enough and only enough for the nylon thread, but if that seems uncomfortable to do, then stay away from the tension screw on the bobbin !

Just using a larger stitch and going slowly ought to do the job.
