The best way I've found to hide the starts and stops is to leave a longish tail of thread. Tie a knot and then thread them into the batting layer with a needle. Pull the thread taught and the knot will pop through the fabric and into the middle layer. Then you can trim off the extra thread. You'll never see the starts and stops if you do this instead of backtracking.
