The magnet on the bottom of the machine, or on the bed, is no where near the "brain" of the machine. it would do no harm there.
they now have magna-hoops for the bernina Emb sewing machines..

You can get a magnetic seam guide at Hancock's that is "thick" enough to keep your fabric from shifting over it. It is better than using a post it note, or tape or moleskin. Just be careful if you have a computerized machine. While it may not actually cause any damage, chances are pretty good that if it did, you are out good money to have it fixed.
