The binding is wrapped around the edge of the quilt to the other side. In doing this, there is a layer of batting under the binding. It should fill the area under your binding quite nicely if you wrap the binding around the sides snugly, but keeping the layers flat.
Are you confusing the binding, the very last step, with a border of fabric? Borders are added before quilting, and before measuring your backing and batting.
