I used to save all my magazines with paper clips at the ones I would like to make. Well, needless to say, they got out of control. My solution was to go through them all again from cover to cover. I tore out all the ones I still wanted to make and donated the remaining magazines to our quilt guild. I put the torn out pages in clear plastic sheet protectors and put them in 3 ring binders. I've got binders for "quilting motifs", "quilt ideas" and "quilt patterns". I certainly do have a lot more space in my bookcase now.
I do the same thing if there's only one or two patterns or ideas I like from the magazine. If there's more than that I use those little sticky flags or post it notes to mark the ones I like.
