I wonder if perhaps you stretched the batting trying to make sure you were smoothing the glue to get even coverage. Then when you washed the glue out, the batting went back to its original shape. If it was made with love, It will still be appreciated.
I think I just did this on a quilt...I got it out of the wash expecting it to still be pretty flat (poly batting) but it had crinkles like a cotton batt! I didn't mind, I was just surprised.
I like this quilt and the wavy lines are perfect! It was fine without them, but even better with them. Good call.
