I also machine applique and I also prefer to have the edges of the applique turned under. I don't do a lot of applique but I press the raw edges of my applique under using freezer paper. My trick is to ensure that I starch the fabric when pressing so when I am ready to applique the piece into place, I first remove the freezer paper. I find the starch is able to hold the fabric in place that the fabric has been pressed.
