I think this pattern maker wants you to start in the middle so that when you join your next row your seams will nest accordingly.
This is what I was thinking also. You might want to walk through the rest of the instructions and envision the steps you're to take. It's very possible there's a good reason why the 1/4" seams on the "wrong" side.
