With fear and trembling that the quilt police will find and arrest me... I confess that when this happens to my quilt I cut the border lengthwise of grain to avoid a seam. Of course this is dependant on having a long enough lengthwise piece left over to cut.
If I'm not mitering the corners, I always put the longest borders on first regardless of any seams in it. I then quilt something to hide the seam like a piano-key where I would stitch in the ditch on that seam.
