When I use freezer paper with invisible machine applique I usually spritz it with water after I've sewn it down to the background and trimmed the backing area away. The water makes it easier to remove without pulling the stitches out of whack. I remember my instructor at the IMA class actually soaked the blocks in water prior to removing the FP.
Either way - I suggest water to soften the paper and it's bond. and a 'nut pick' (like you use with a pecan cracker) is helpful in removing by getting underneath the paper and picking/nudging out small pieces without poking holes, too.
