The way I understand it, you lay all 4 layers of the flannel on top of each other and then sew a generous seam allowance through those layers. If you use batting, the batting must be smaller than the squares and it will be captured when you sew the squares together. All 4 seam allowances will be on one side and you nip into the seam allowance to allow fraying.
