I would just take a black sharpie or a fabric marker and color over the thread. I do it all the time.

The bigger question is, does it bother you? My coat has bright blue thread that holds on the buttons on the center part of it and yellow thread that holds on the buttons on the sleeves. Odd, but that's the way it came!
