When discussing song lyrics, every listener can have their own interpretation. This is my take on this song:
The term "hay your wagon" is not a standard idiom. The straight forward meaning is as you suggest, to put hay into someone's wagon. But there is also a sexual innuendo. This was a hit song for Linda Ronstadt in a different era; an era when direct sexual expressions in a song would have it banned from the radio. "Going for a roll in the hay" is a euphemism for "having sex." This leads one to think that "hay your wagon" is meant to express the same idea.

Or it could have been straight forward -
If you pick me up - I'll pay you with some hay - and it would be softer to sit on than a hard old wood wagon
Instead of cash for a taxi ride -
But there may have been "activities" later??
