If I understand your question, you are asking where to place the seam in your long border strips, correct? First, I would piece the border straight across, not on an angle (normally I piece my borders on an angle, but not in this case. Then I would try to place the seams to line up with one of your block seams. Then when you cut the twister pieces, it will simply look (if you can see the seam at all) like you had 2 black squares side by side. I don't think it matters if both seams align on the two sides of the quilt. I would probably stagger them, myself.

The borders should have been on your initial squares, so that when you place ruler on the intersections they work out straight on one side and fit in with twist.
Then you can add more. Look at me variation with narrow border I put in. |
I have made several twisters all sizes and it does not matter where the seam falls in the border. Just put you border together like you would for any other quilt and it will work out fine.

I made this twister with cheater fabric and all I did was put a 3" border around it and cut it and sewed it but then I put another border and binding on it

Putting the outside border on twister runner this morning and I need to piece them as well. Thanks for posting this and for all who responded as it has been very helpful.
