I think i'd go with the lower level.

If by lower level you mean main level - I'd go with that. If by basement, I'd have to ask how warm is it in the winter and will you have a way to heat it to a comfortable level (my situation now).
I'd also take the larger room and add more lighting options. Remember mirrors reflect light too so if you can add one or two to the walls that will help. Is the second floor near where someone may be sleeping while you sneak in early morning or late night sewing? Guess I'd have to say lower level |
I think you'll be able to set up the different stations better in the large room. Ott lights provide good light. I have a heavy curtain keeping the natural light out of my room.

lower level & larger room ~ never fails... I get to my sewing room and somebody rings the doorbell.. it takes me forever to get to the door because of stairs, plus... the more room, the better :)

I would choose the downstairs room. Reason being, going up and down stairs can eventually wear down your legs and knees. I would use the upstairs room for storage.

If the lower level is the basement I would go with the smaller room. I have a full basement but would not like working in it. It just depends on what you have.
