I decided to quilt it first which seems to have help keep it square. The next time I do something like this, I'll just do some basting to hold the quilt in place, then quilt after the applique. With quilting first, I lost some of the height of the batting, so the flowers are 'puffy'!

If you're interested in the pattern click the link "When to Quilt an Applique Quilt" on my initial post of this thread. It is about 6 posts down from the start. I used freezer paper to cut the fabric, then glued the edges down and stitched with appropriate colored thread.
