    If it were me, I would not save the design into .pes, but save to .dst, then into .exp. the reasoning is, .dst is a "purer" stitch out. Sometimes certain extensions will "lose" stitches going from one extension to another, due to color selection, digitized stitch direction, and start/stop/cutting (ending and cutting threads). DST is what most commercial digitizers and embroiderer use and are not nessarily concerned with color as they figure that into the machine, not the embroidery design. They would use a master color layout and select their threads to the proper needle.
    I know it may not make sense, but we converted a design from .pes to .hus and lost a huge chunk of a design. When we started with DST and changed it, it was fine.
    Embird, Embrilliance, and Designers Gallery Creator/Everyday Suite seem to be the best in this department. I have only used Embird a few times and I have basic Embrilliance on my Mac to read one particular designers designs (wont download onto my PC). I use mostly Floriani and Designers Gallery. I also have Palette and the one from Brother, but find them not very user friendly.
    I also understand that certain older Bernina machines used the .pes format, now used exclusively by Brother/Baby Lock.
