I assume that's for liability reasons, as many people do not read or else just plain ignore safety instructions about how long something can actually be in the microwave. If you leave any cotton in the microwave for too long, eventually it will get overheated & catch fire (that's fabric & batting).
Sorry, I can't let this go without mentioning, many 100% cotton batts have a layer or two of scrim and it IS flammable and absolutely will catch fire in the microwave. If a batting company warns against using their batting in the microwave, I would heed the warning. They know exactly what's in it.
