I would not recommend marking with pencil either. I usually mark with a water soluble marker pen which comes out easily with water. The other option is to use 1/4" quilting tape. This is like thin masking tape which is ideal for marking straight lines (usually 1/4" from the seam line) or you can use it for cross hatching.
