I think you are actually talking about what to do with thread tails while quilting your sandwich. If so take a look at this video. This is how I go it and actually I pull my bobbins to the top while quilting and then once the whole thing is quilted I take the time to do this! As long as you pull the bobbin thread up and keep both top and bobbin tails out of the way of your quilting then it doesn't get caught up! I do it for begining and ending tails!
