What I learned from the Quilting Board is to sew down one side and then reverse and sew up the other side which should help the problem you're having.

If you sewed from the same direction on both seams, top to bottom, then first pass, the orig fabric is on top & the second pass, it is on the bottom. The difference is feed dog drag.

When sewing long strips, it's best to alternate the direction of your stitching, say top to bottom, then bottom to top.
