As to the pieces not lining up properly, is there any chance you did a "print to fit" rather than an "actual size" for the paper? That might scale things different in the X vs Y directions and could lead to things not lining up as intended.

Actually there are 2 going the wrong way. 
What's the name of this pattern? Have you contacted the designer and asked if he/she has made an actual sample? I agree with checking your printed pattern scale.

make a quilt that I have not seen a completed picture of. I did that once in my early years and lived to regret it. It ended up being used for a forever quilt for a rescue dog. I was just glad they could make good use of it. I won't that that chance again. The cost and waste to me was not worth it at all. It was very frustrating. I do see why you are frustrated. Consider this one a learning experience.

So sorry as that was a beautiful pattern. Agree with above opinions that tell you to contact designer.I doubt she expected points not to meet but how would you know unless you contact her. Good Luck. I would love to see the quilt made the way we think it should be.
