Default Baby Rag Quilt ? - Mixing cotton squares with flannel squares?

I bought a FQ bundle of solid flannels from Jo-Ann's and already had a couple yards of the baby feet flannel fabric. Threw together a quicky rag quilt and washed it with no pilling, fading, or shrinkage problem. Pic below.

I do have one question though. I am making another baby quilt. Do I have to use all flannel, can some squares be cotton and some be flannel. Talking about good quality cotton and flannel such as FQ shop or CT fabrics.

There are so many pretty baby cottons but of course there is much less flannel selection. I would like to make a similar blanket to the pic below but using coordinating cotton and flannel.

What is the best way to use the cotton with the flannel, i.e. all cotton squares with all flannel squares. Put batting in all the squares or just the cotton squares, wash all the fabric or no?

I will be making this blanket using 5" squares so I could buy charm packs to make the process easier. Also buying spring-action scissors, learned I needed them the hard way.
